The South Sea Research Institute operates a major fleet of research vessels and conducts researches on ecological risk analysis and assessment to preserve the maritime environment. The South Sea Research Institute uses its Ecological Risk Research Department and Center to proactively solve international as well as domestic marine environment. Its research topics include microplastic pollution, oil and hazardous chemical pollution, marine pathogens, ballast water, and the evaluation of the ecosystem health. It also operates research infrastructure including the Library of Marine Samples and a land-based test facility for ballast water treatment system.

남해연구소는 대형 연구선단을 운영하며 생태계위해성분석 및 평가를 위한 기반연구를 수행하고 있다. 국내외 해양 환경현안을 선도적으로 해결하기 위해 생태위해성연구부 및 선박평형수연구센터를 중심으로 해양 미세플라스틱 오염, 유류 및 유해물질 오염, 해양병원체, 선박평형수, 해역 건강성평가 등의 연구를 수행하고 있다. 연구지원 분야에서는 기반시설인 해양시료도서관 및 선박평형수 처리설비 육상시험설비를 운영하고 있다.
